PlayStation 3 media server files do not actually exist on the PlayStation 3 console itself. The console is accessing those files via a wireless network from your nearby personal computer. If you want to delete files from a PlayStation 3 media server, you can do so by either removing them from the program you used to create the media server, or by deleting them from the PC altogether.

Turn on the computer that contains the media files that are being streamed to your PlayStation 3 via the media server connection.
Open the program that you are using to create the media server. For example, if you are using the native Windows Media Player application, open that application via the "Start" menu.
Right-click on the file you want to delete from the PlayStation 3 media server. If you want to remove the file from the media server but not your computer, click "Delete." This will remove it from Windows Media Player (and by association, the PS3) but will keep the file intact on your computer. If you want to delete the file from your computer, click "Open File Location." Right-click on the file in the folder where it exists on your hard drive, and click "Delete" to remove it from both your hard drive and the PlayStation 3 media server.
